I usually determine where I want the bridge first, then make the neck based on scale length (nut to bridge distance). Are you using frets? Although I prefer the bridge about a third of the way from the edge, if yours is in the middle it should be OK.
Something doesn't sound right about the measurements. It seems strange that the bridge be located 3" from the end of the fretboard. How many frets? Measure from the nut to the 12th fret and double that, THAT is your scale length (nut to bridge) and should be 24.75. If it's right, maybe you can just cut off the fretboard overhang.
sounds like you have an un finished f/board Brent,,try measuring from the nut position,to the 12 th fret,then double that dimension,that is where your bridge should be,any un needed fretboard can just be removed if necessary
with an 11 inch box,bridge about 3 5/8 from rear of box,on a 24.75 in, scale,the fret board should meet front of box around the 21 st fret,you can cut it there,or take a few frets over the box,but it sounds like you just have too many frets on your board to get the bridge position you want and use them all
that is all you have to do Brent,plus you can take more off if you want,but you lose a fret or 2
